Is it affected by the base damage of the weapon, which usually goes hand-in-hand to compensate for the low speed of the weapon? Low speed means that the weapon needs to have higher base damage to compensate for that of a faster weapon.

don't think it works liek that in bgs though, the damage doesn't change when switching from sunstrider axe to dawnblade so idk man

Most rogue abilities are calculated using the weapon speed and weapon damage. You can see the equation on the theorycrafting post. Changing your mainhand weapon in a BG should change the damage on the tooltip.
Run through is not one of those abilities. Run through uses your AP and combo points to determine damage. Saber Slash uses the weapon damage, so it's damage will change significantly if you switch your mainhand weapon.
So technically, the highest ilvl is going to be the best possible AP to maximize run through. Unfortunately, ilvl *might* increase agility (and therefore AP) by 1. So it's a very minor increase on run through and it's a major loss to other abilities to use a inferior weapon.
