Coming from someone who's played Hunter in both pugs and wargames, I prefer Flintlockes over IA. That doesn't make it better however, there are so many variables that can make one better than the other. It mostly just comes down to personal preference. I used to solely run IA and the burst it cause was amazing, however it was too inconsistent for my liking, it would proc at the wrong times and just like with dual wield survs, that becomes useless damage, easily healable. I agree with both Revo and HTM in regards to Flintlockes. Sure IA may proc more, but I believe Flintlockes brings more kill potential, where in wargames, that is needed. The arguement that Flintlockes can proc at the wrong time isn't exactly right. A hunter with a Flint proc will call out his proc and ask if anyone has burst to complement it, they'll choose a target and 9 times out of 10, that target will die. Good hunters will also hold a Aimed Shot until it does proc.
Here's something that nobody has mentioned yet. Flintlockes doesn't just increase Aimed Shot damage, it increases all damage. I played Hunter in NA games a couple of weeks ago, and ran with Flint. My hunter has around 178 base agility, so keep this in mind. With a Flintlockes proc, I would generally target a mage, because of their low armor. My Aimed Shots would crit for around 1.1-1.2k, and I follow that up with an Arcane Shot buffed by the talent, which hits for around 250 non-crit. By itself, this can generally global a clothie.
This is just from my general experience and preferences, I'm not saying one is 100% better than the other. I also didn't intend for this to be so long
