Hi mate. I personally prefer SV over BM when playing PvE. It is faster & stronger.
1) Yeah, it works. If you using talent
Training Expert you can try to get some mastery too which increase pet damage, so Kill Command deals more damage. You can experiment with talents and stats as you will get more and more gear with different stats. You really can not go wrong with BM because every stat is good for you.
I have mine BM spec balanced between all stats while playing with Training Expert and I am able to solo
Moonfang or
Rustfeather.
2) Well you can try
Training Expert instead of
Animal Companion in
BM tree.
Hunter tree looks good. There is no universal answer as there are many different things to do in PvE.

Here is mine hunter, right now he is in survival spec. I often change my talents depending on what I'm doing. My talents will look different if I am playing PvP or farming WoD dungs or farming some specific pets etc. For example Harpoon + Terms of Engagement are crazy good for movement and I often use them when farming some specific mob that drop pet or any valuable item that I want. You just Harpoon between mobs while one/two shotting them... literally flying like mad man lol. On the other side Wildfire Bomb is your only aoe damage, so it is better for dungs I would say.
I also have MM spec which I prefer mostly only for PvP, just go as much mastery as possible so you can shot from 50+ yards. Also get some haste and crit because u don't wanna cast aimed shot for too long, right? And u wanna see it crit right?
